I've seen this guy available in a bag and a box. Any difference in the toy, or is it just different packaging?

No difference. Same figure, but the one in a box is a bit more expensive because of Chris Ware's illustrations. Sort of collector's edition or so.
Btw, we need more Chris Ware toys. -

No, 6" is wrong. Squbes are 4". There was one 1" metal one and one 16" fiberglass one.
